I had this behavior happen to me...it's a strange little bug.

It went away with one of the 6.2.x updates and/or my upgrade to Tiger.

As pointed out in the thread Brad refers to, the setting is
counter-intuitive.

I've just tried, and with the setting *unchecked* one unread message is
counted in the dock (it happens to be in Trash), but there are zero
messages when it is checked.

This information may solve my problem in another thread, that I get a
period when the cursor keeps changing into a watch and back again. It is
possible that Eudora is rechecking my mailboxes after I have trashed or
moved a lot of messages.
