You'll step on many bugs trying to use 4.0 version, even if you're
able to install and use it, MySQL is at its 5 version, version 4 to
4.1 migration was already tricky, 4 to 5 is not THAT hard, but still
had issues, so, upgrade to the latest stable version and try again.
winMySQLAdmin was an old GUI, we now have MySQL Administrator and
MySQL Query Browser, both fully supported and at production state.

Well, upgrading is not so hard, I've been upgrading since 3.23 and
never had real problems (except for my app being poorly designed and I
had to change all libraries, but hey, my fault). So, I advice
upgrading, on windows platform you can even setup two or more servers
easily and try migrating your base while not stopping your old and
needed services.
I don't see the big deal with initial setup, once you had it done, the
next one is piece of cake because you already did it once, you'll get
fewer bugs, more corrections, less disasters, a more stable, reliable
server, support and online documentation that's not deprecated or old,
etc.
My advice for a good migration/upgrade (I think there was a topic
about it here at the list a few months ago where me and some other
gave a lot of tips and hints about upgrading):
1) Backup your data directory, then backup your complete
database/table structure either with mysqldump or another tool, I am a
little paranoic, got 4 different backups of the same DB before doying
anything on it: disk (copied the data dir), sql (mysqldump), binary
logs since the beggining (just in case), and a slave server running 0
seconds behind the master (just in case too). Of course you don't need
it all, never had to use it all, but hey, who knows?
2) Proceed the upgrade accourding to the manual, its incredible how
well documented MySQL is, there are specific instructions for upgrades
on your OS and from your version to the next evolutionary step (3 to
4, 4 to 4.1, 4.1 to 5).
3) Run test procedures on all databases, use your app for a while (a
copy of course) with the new database and check for errors). Run
benchmark as well.
4) After everything running fine, KEEP THE OLD BACKUPS on a safe place
and be sure to enable binary logging and everything needed to recover
from disaster, as described in:
http://dev.mysql.com/doc/refman/5.0/en/disaster-prevention.h tml
Well, I guess that's it. If I run into trouble moving to 5.0 (I'm
still scary to go from 4.1.14 to 5 but it'll happen eventually) I'll
surely let you all know.
