You did not state what version of the program you were using.
MySQL Administrator has some serious bugs, especially in older revisions of
the current version .11 .12. 13
Our solution was not to use the tool.

Administrator is a good promess, but the older versions were full of
small and annoying bugs, most corrected in earlier versions. I found
that no GUI is quite good for the challenge of administering MySQL
Servers, so, I built some scripts and use some other free tools to
monitor the health of my servers. Logs are verbose, do not crash and
give you info all the time.
I mantain Administrator installed cause it (along with Query Browser)
makes quick tasks like adding/deleting a row from a table, changing
some small values and administering users quite easy, but I don't
trust backups, server health nor usage statistics on it.
