IIS6 run both native and in IIS 5 isolation mode?

I have some legacy sites in ASP classic that seem to run better in IIS 5
Isolation mode, but I'm we're currently getting ready to move to a ASP.NET
site that will need IIS 6.

Is there a way to setup some sites to run in 5 and others in 6?

No, unfortunately not.

You can look to remediate the ASP applications so that they work better
under IIS6 native mode. Most applications should work just fine - if they
are not, then there may be something you need to remediate.
