Certificate import via IIS or certificate mmc

Hi,
I'm having an issue with a self signed certificate. If I import it
via the "certificate" mmc, into the "Personal" store of the Local
Machine store (or "user", then move it to "local machine"), then
select it for use with a site the SSL does not work (connection drops
almost as soon as you connect). If I import it via IIS (import a
certificate from a .pfx file), it works.
The certificate ends up in the same place in the cert store, and it's
the same .pfx file I'm using to import it using the two methods. The
cert "looks" identical after import, and the properties also seem
identical. It just works when I install the cert through IIS, and not
the certificate MMC.
Is there any potential differences between these two methods, or am I
missing something?
